Saurik has released not one but two updates to Cydia Substrate package today for jailbroken iOS devices, with first being version 0.9.6100 and second being version 0.9.6101 which was released shortly after 0.9.6100 to fix a critical issue in the initial release.
The latest version of Cydia Substrate is a recommend update for everyone as it brings with it stability and bug fixes across the board for all jailbroken iPhone, iPad and iPod touch devices. With the latest update today, Substrate now supports iOS 2.0 through the latest iOS 9.0.2.
The updates to Substrate rolled out only a few hours after the Pangu Team responsible for the iOS 9 jailbreak tool, released a dedicated version of the Pangu 9 jailbreak tool for Mac OS X. It is important that you do not confuse this update with the Cydia Installer package itself which currently resides at version 1.1.26 to support iOS 9. The updated Substrate package here exists to address existing issues, and issues that may arise in the future when installing extensions and tweaks on jailbroken devices. It also carries preventive measures to keep tweaks and extensions on iOS 9 running smoothly. The update also includes support for the new Cycript package which has also been updated.
The official changelog by Saurik outlines the following fixes and change in both version 0.9.6100 and 0.9.6101:
0.9.6100 blocks extensions on iOS 9 that are guaranteed to crash some key processes (such as Cydia), will inject into too many processes (due to a mismatched filter), or which will lead to subtle bugs (by invalidating the codesign of the target process). This new version also fixes some issues developers were seeing attempting to hook functions in particularly well-sandboxed processes, and adds support for the latest version of Cycript (which now runs Substrate as an injection vector).
0.9.6101 fixes an issue where Cycript could not inject into a 32-bit process. (This bug might have affected Substrate in some more general way? I am not yet sure about this.)
To update to the latest version of Cydia Substrate, launch Cydia Installer and head over to the Changes tab listed in the ribbon at the bottom. You should now see an update pending for Cydia Substrate. Simply upgrade from there to the latest version.
